If you do not have a actalog directory then it will be in your root also a folder named xs2 or similar..
Hi.. am also have this problem..i didn't get any active swolution for this from my Verisign hosting team..this will always effected on index files at bottom only..so am inserted following code to end of my all php files..
Now the malware script will insert below of this code..but doesn't efect to view my site. weekly once I will delete the inserted code manually..this only a temporery swolution. if any one got full swolution informe me..

Well someone could fix one hole but they will find another, you need to go through your Verisign site and ensure you have the file permissions set correctly on every folder and file. Then change your passwords for your FTP account,.
If you use the forum search function and type in hacked you will get lots of very valuable information. Its going to take time to implement in the first instance but it will save you alot in the future...
